An Ollie Watkins header earned the round of 16 first-leg win in France on Thursday.
Meunier said: "We're disappointed. We wanted to win this first leg at home; we wanted to score, to take advantage of having 45,000 people behind us, but we lost the game.
"Nothing is decided, though. I didn't feel Aston Villa were that much better than us, in their intensity, in their rhythm.
"We played well all game. We had a few chances, but they were a little bit more successful in that domain.
"It has been really difficult since January. We are having difficulty winning games. We are struggling a little bit at the moment. We have had injuries, so it is a complicated period for us. We are trying to find the cure, and sometimes that takes time."
