The Bavarian club, who recently hired Thomas Tuchel to replace Julian Nagelsmann, were beaten 2-1 on the night.
Despite defender Dayot Upamecano giving them a lead, Bayern were pegged back and eventually fell behind.
Lucas Holer scored a late penalty to give Freiburg progression, with Bayern's dream of winning the treble brought to an end.
The Germans are still at the top of the Bundesliga, while they are in the Champions League quarter finals where they play Manchester City.
Tuchel will be hoping that he can have more luck in other competitions.
