The Belgian scored his ninth and tenth goals for United with a header and close-range finish either side of Anthony Martial's penalty.
Henrikh Mhitaryan made it 4-0 on the 57th minute mark with a rebounded effort.
CSKA got a consolation at the death through 19-year-old substitute Konstanin Kuchaev.
The result takes United three points clear at the top of Group A as they remain unbeaten in all competitions.
