Jhon Cordoba put Cologne ahead early, but goals from Patrick Schick, Christopher N'Kunku and Werner put the game out of reach.
Anthony Modeste scored with a precise long-range strike to pull one back for Koln, before Dani Olmo restored the two-goal advantage for the visitors.
