Victor Campuzano scored the game's only goal to send his team top of their group with seven points after three matches.
The 22-year-old forward gave Espanyol the lead 13 minutes into the game, after getting behind the opposition defence and beating their goalkeeper with a low strike.
Ludogorets unsuccessfully tried to react in the first half with Wanderson, but his effort went just wide of the right post.
The Bulgarian side didn't manage to create any further danger after the interval, apart from Anton Nedyalkov's shot which flew over the bar with 20 minutes to go.
