Brandon Pierrick managed a brace for Palace, but goals from Finlay Macnab and Tommy Wood gave Wimbledon a respectable result.
Palace will now step up their preseason preparations as the Premier League season is less than two weeks away.
They will be hoping that at least one or two signings are complete by that point.
