To make matters worse, star midfielder Paul Pogba limped off in the first half after he was brought down in a tackle by Souza.
The Frenchman punched the ground in frustration before attempting to play on but he succumbed to the thigh problem on the half-hour mark and walked to the touchline where he was replaced by Zlatan Ibrahimovic.
The issue puts the weekend's trip to Swansea City in doubt for Pogba which creates a slight problem in midfield for Mourinho as Ander Herrera is suspended after picking up two yellow cards against Burnley last weekend.
Luckily Bastian Schweinsteiger returned to training with the squad this week as he could now be used following the injury to Pogba.
