Yaya Toure, Carlos Tevez and Pablo Zabaleta were all part of a strong City side against Turkish opponents who looked dangerous throughout the contest.
Ugur Boral fired over for the Istanbul club before City keeper Costel Pantilimon made an excellent point-blank save from Manuel Fernandes.
But City went ahead when Tevez assisted Sergio Aguero to curl the opener late in the first half.
Kompany added a superb second when the City skipper collected Adam Johnson's through-ball before chipping the Besiktas keeper on the hour mark.
