Avram Grant's Black Stars defeated DR Congo 2-1 on Sunday to book their spot in the final four of the tournament where they will take on Cameroon.
Aston Villa forward Jordan Ayew gave Ghana the lead in the 63rd minute with a well-struck effort before Paul-Jose M'Poku levelled five minutes later.
With 78 minutes on the clock, Ghana skipper Andre Ayew, of West Ham United, stepped up to the spot and coolly converted after Chelsea's Newcastle United loanee Christian Atsu had been brought down in the area by Lomalisa Mutambala.
In the other quarter-final, Egypt edged Morocco 1-0 thanks to Mahmoud Kahraba's late winner.
The first semi-final takes place between Burkina Faso and Egypt in Libreville on Wednesday, while Ghana meet Cameroon in Franceville on Thursday.
