The West Bromwich Albion defender cancelled out Stefano Bensi's 78th minute go-ahead goal with a powerful header to bring the match to 2-2 with eight minutes remaining.
However, Luxembourg's Mathias Janisch latched onto Aurelien Joachim's knockdown and sealed victory for his country as they claimed only their fourth win in World Cup qualifying history.
McAuley's goal was his second in a matter of day for his nation after netting in Friday's 4-2 loss to Portugal in Belfast.
