Konstantin Vassiljev scored twice for Estonia to cancel out Arjen Robben's opener in the second minute.
The Dutch seemed destined to lose their unbeaten record in World Cup qualifying, however, the Manchester United superstar converted the injury-time penalty to tie the game at 2-2 after being fouled by Raio Piiroja.
The draw allowed Holland to remain on top of Group D prior to Tuesday's 2-0 win in Andorra, courtesy of a van Persie double, sending The Oranje into the 2014 finals in Brazil.
